Rumah Sakit Mata "Dr. Yap" Yogyakarta yang sudah berdiri sejak 1923 juga merupakan rumah sakit yang dipergunakan sebagai lahan pendidikan para dokter muda. Beberapa Fakultas Kedokteran baik dari Universitas Negeri maupun Swasta telah bekerjasama dengan RS Mata "Dr. Yap", diantaranya FK-UGM, FK-UKI, dan FK-UKRIDA. Baru-baru ini yakni tanggal 31 Agustus 2009 telah ditandatangani pembaharuan MOU antara RS Mata "Dr. Yap" dengan FK-UKI Jakarta di Ruang Komite Medik RS Mata "Dr. Yap". Dari pihak RS Mata "Dr. Yap", MOU ditandatangani oleh dr. Nunuk Maria Ulfah, Sp.M, M.Kes selaku Direktur dan dari pihak FK-UKI ditandatangani oleh dr. Angkasa Sebayang, MS selaku Dekan FK.
